Contrary to the supposition of Mr. Spock, the F-104's missiles were never "equipped with nuclear warheads". In response to this erroneously percieved threat, the Enterprise locked its tractor beam onto Christophers aircraft. But the jet was found to be too fragile to withstand the force of the beam, and the aircraft was crushed. After transporting Christopher out of his jet, they released the tractor beam and the broken wreckage fell back to Earth near the 498th Air Base in Omaha.
